For me it was Love Hina....it was an extra chap. when Keitaro got married don't know why but I cried like a little girl...cried for Tengen Toppa Gurren Lagan too..
 Give a man a fire keep him warm for a day, set a man on fire keep him warm for the rest of his life. Friend of mine said this "God told Moses 'Come fourth & you will get eternal life' Moses came fifth & got a toaster" now I look at him differently....

Angel Sanctuary made me cry too. It was the part about Katan. (And I love him so much! Why would Kaori-sensei do that?)

Boku no Hatsukoi wa Kimi wo Sasagu its really a great manga to read at currently it has an adaptation in live screen which is going to be shown this October

Not one that I recall recently, but a few years ago, I was reading, I think it was from the Rumiko Theater, the story of a girl who lived with/controlled some kind of spirits/ghouls and fell in love with a boy, but something happened to make her jealous (another girl) an tried to kill him. In the end, the guy was sure she could never do anithing bad to people (or to him) to what she replied that she'll always love him, and couldn't ever try to do him harm. Or so I think.

I actually very rarely cry, but several manga have made me achieve a state where I would have cried if I were able to cry more easily. Angel Sanctuary did actually make me cry at each of the devastatingly sad plot twists and Battle Angel Alita did too at one point that I don't want to spoil. I can't remember any others that actually made me cry, but there might be a few.
