Blazblue and Guilty Gear both had awesome music.
Armored Core 4 Answer
Final Fantasy IX was my favorite in terms of music
Ar Tonelico 2
and the main theme (it plays in the hotel) of Star Ocean: Till the end of Time

theres a lot more, but i dont remember them off the back of my head.

That recurring one can hear in the Spirit Temple. 8D

The MGS music is always great, but for a single theme, I'd have to give it to the Persona series, they always have a great opening theme

Almost all of the themes from Legend of Zelda series are great.

My personal favorite is Ilia's Theme.
