The ending is fine it just depicts the fragility of the human heart and how when shiji decided not to give up on the world he would have to start all over from the "adam and eve" stage again. This would be the same ending which is to be used in the cinema version Rebuild of Evangelion 4.0..... But who knows they may draw up another alternate ending for the cinema movie cos this ending in end of Evangelion was to disappointing for many EVA fans.

Though I haven't properly understood the story, I was planning to watch again and decipher the ending. I feel that there is more to it than meets the eye.

In any case, I would suggest a read of the doujin, "Evangelion Re-take", by Migabuchi Studios. It is a wonderful work, offering an alternate ending to the series. I warn you however, that the doujin is for mature audiences only.
