Kimi ga Nozomu Eien, Clannad, Gekijouban Clannad, and Clannad After Story were tearjerkers for me.

I second that, when you mentioned shuffle, I immediately remembered that episode where Kaede and Rin's past was shown... the one where Kaede's mother died and how Rin took the blame just for Kaede to become lively again, it was so touching and sad... then when Kaede finally found out the truth... oh the epicness!!
